Many of the irritating phrases listed there do represent some frustrating communications brought about by others. "At the end of the day" serves to cancel out the rest of a conversation, and that isn't appealing to the other people involved. "With all due respect" usually precludes a comment that the speaker thinks to be harsher than they are ready to be representative of.
